Universal and Disney are separate companies. They get along about as well as Pepsi and Coke, so you can get a "package" deal that a travel agency or someone puts together, but it's not going to save you money. Buy your tickets directly from Disney/Universal, you're not going to find one website is cheaper than another, unless they are ripping you off. There is no way to look at a ticket and tell if it's used or not. If someone buys a multi-day ticket and uses 1 day, they're the only ones who can use it for the remaining days.
You could spend 5 days at Disney alone. Universal really depends on the crowds, but two days should be more than enough. If you want to do both, I suggest you pick a couple of Disney parks instead of trying to see them all.
Staying on site gives you advantages for both. At Disney, you can use their transportation system, buy into the meal plan, get extra hours at the parks, and so forth. allears.net has a good short list of the advantages vs. disadvantages of staying on Disney property.
Staying in a hotel on Universal property gives you a fastpass. Their hotels are pretty expensive, though, and you can buy a fastpass if you're not staying with them.
If you're doing both Disney and Universal, I'd recommend staying off-property. The days you're at Universal, the Disney perks will be wasted, and vice versa. Staying offsite is generally less expensive too. Disney hotels are a better bargain overall, if you buy the meal plan and count the parking pass/transportation ($14 per day.) You are not going to find a package that includes both. For Disney look on their web site. I highly suggest staying on site at disney.
